Team A: Built a fort with four flags. Goal is to take all four flags. Team B: Raided the fort. Took 3/4 flags and the game said Team B wins. Who won this battle? Did team B win because Team A's crappy scripts said they do? Or should there be a rematch?

If it is for a war, then do a rematch. If it is just a random raid though, give them the win, it doesn't really matter.
