Disabling Gamepad Support?

Hi there, I am attempting to play Apocalypse Rising with a controller, but I'm using Xpadder, which conflicts with the in game auto detection. When I try to move the mouse cursor with the joystick on the controller, it is stuck on one part of the screen because that's how to gamepad input was programmed. Is there any way to disable the controller to game input?
