After all the floors in the Miricle sea dungeon, you fight a raging garados, after the battle, you obtain the Phinone (however you spell it) Dew and Cure manaphy
After manaphy is cured, manaphy has to be released back into the ocean

(Then after all of that a famous team named Team Charm shows up, and Aegis Cave opens up, where you fight The three regis and Regigigas. Regigigas fights you with a ton of Bronzong and Hitmonlee. Team Charm helps you fight Regigigas. After you beat him a new dungeon opens up, which I forget the name of...) |
