Eh, there were a few episodes in The Clone Wars; where they had a chip in their brain or something that forced them to implement order 66. Some clones like captain Rex had their chips removed which is why he didn't personally go through with order 66.

Captain Rex gave up command of the Torrent Company of the 501st Legion and became a renegade clone after the death of fives and the warning of the chips in their head. Captain Rex then informed gregor and wolffe apparently. |

501st reverted to darkside but the loyal did not convert (Captain Rex) that's what I think. |

The 501st were the last clones to be working for the empire, which became known as "Vader's Fist". Captain Rex as you saw, joined the rebel alliance. |

The story was that the clones all had a chip in their brains that forced them to follow all orders with no question
so in the movies, the clones that rebelled and didn't kill their jedi generals in the EU, ended up following order 66 and helping in the jedi purge

Well with the new-canon and EU becoming non-canon
I know that Clones had emotions, and real sentient feelings rather than being just laser-filler in wars.
The chip was also a episode playing a pivotal role in why they did it. They kinda got zombified out and attacked Jedi.
Also in star wars IV+ we know that clones aren't actually storm-troopers.
So I know Rex didn't actually follow the order 66 Due to him being in star-wars rebels.
although he could have, but then just have that in his past and still helped rebellion.

you have to see this from the perspective as the rest of the galaxy supposedly does
in the movie it appears that the entire senate, with the exception of padme and bail organa, seem to agree with the chancellor/emperor who has convinced them that the jedi are evil and therefore must be destroyed,
the clones don't exactly need convincing but i dont think they or most others would feel remorse for killing jedi when the general mood during that particular time was that jedi are now evil.
that, and in the second movie the clone-makers say they take orders without question,
keep in mind that their allegiance is to the republic, which is headed by the chancellor, not the jedi. the fact that they worked with jedi in the past is purely because palpatine told them to. |
