Generally there's differences like the main Legendary Pokemon or version exclusive changes like positioning or specific pokemon. There's a lot more but I can't really think of any off the top of my head because I don't play these games.

Some of the storyline i believe is different you get a different legendary depending on which version you play there's version exclusive pokemon on each
